Any Bloontonium the player earns is automatically deposited into the first available Canister. It takes 500 to fill a Canister, after which it stops accepting Bloontonium and automatically begins the conversion process. If all Canisters are full, any Bloontonium the player earns is discarded.
The player starts with one Canister. A second Canister can be bought for 400, and a third can be purchased from the Store for a base price of $2.99 or regional equivalent (though it often goes on sale for less).
It takes 4 hours for a Canister to convert Bloontonium into Bloonstones. The process can be skipped by paying Monkey Money, starting at 1000 and lowering by 100 every 24 minutes. The player can also watch an ad to reduce the timers of all active Canisters by 30 minutes. Once a Canister has finished processing, the player must empty it to collect the reward, after which it can accept Bloontonium again. The amount of Bloonstones rewarded is random, ranging from 4-8(?).

Bloontonium can be obtained from the following sources:
- Completing any level earns 50. In standard levels, additional Bloontonium can be obtained during Golden Bloon Time by popping Bloontonium Bloons, and a multiplier to the total can be applied by popping enough Bloons overall, up to a maximum of 68 before any multipliers from bonus rewards.
- Upon completing construction in Mountain Lake, 200 can be collected from it for free every 24 hours.
- The Daily Reward prizes have a random chance of being either 100 or 200.
- The Daily Prize in the Store has a random chance of being 60.
- The reward for completing five friends' Daily Puzzles has a random chance of being 100.
- Most Goals reward Bloontonium when completed, with the amount depending roughly on the difficulty of the Goal and the value of its other rewards.
- Most team milestones and rank placements in Social Goals reward varying amounts of Bloontonium.
- Spinning the Spin to Win Wheel has a random chance of rewarding 100.

Trivia[]
- The text in the Bloontonium Canister menu states that the Bloontonium Canisters were created by Dr. Monkey.
- Despite the description for the 3rd Canister stating that it allows one to "never waste Bloontonium while the others are processing", it is still possible for Bloontonium to go to waste if all three Canisters are full.
- According to a user question posted on Ninja Kiwi's October 29th 2021 blog, it is not possible to earn exactly 69 in a single level. Ninja Kiwi responded by stating that this is how the formula works, but this absent number 69 is likely done to avoid sexual references.
